I already had a texture pack that had clear glass, but the badlion mod overwrites it. If it turn the "clear glass" off, the glass texture is just back to the normal vanilla Minecraft glass and overwrites the texture pack. It should be back to my texture pack but it isn't.

This is a known issue on Badlion and we're working on a fix. As for now, there isn't a temporary fix for this issue, so I would advise you to turn off the mod for the meantime whiles it gets fixed.
